What is the difference between setting the R-switch up versus down?

Set the R-switch to the up position if you have 1 R-wire (R, Rh, or Rc). Set it to the down position if you have 2 R-wires (R or Rh, and Rc). This configuration tells the thermostat how your heating system is wired.
