What does it mean when 'Cool On' or 'Heat On' is flashing on the display?

This means the compressor protection feature is engaged. You need to wait 5 minutes for the system to restart safely without damage to the compressor. During the wait time, the display will flash the message until the safe wait time has elapsed, then the compressor will turn on. (Page 5, Page 8)
